"Execute Order 66" - Darth Sidious

Commander Cody receives Order 66
Order 66 was an order that was given by Darth Sidious to all of the Clone Commanders around the galaxy. This order activated the inhibitor chips planted within the heads of the Clone troopers and made them betray the Jedi were traitors to the Galactic Republic and continued to execute their Jedi Generals and Commanders. The programming of the chip meant the execution of allies such as the Jedi Ahsoka Tano and enemies of the Republic such as the Sith Lord Maul as well as any Clone Troopers who protect the Jedi or refuse to comply with the order such as Captain Rex. This began the Jedi Purge which continued for many years as the survivors of Order 66 were hunted down by the Galactic Empire.
The Order was later activated again by Jedi Feren Barr on Mon Cala during the Jedi purge to turn the Purge Troopers, who were the last batch of Clones, against the Inquisitors.
Prelude[]
Every Clone Trooper was implanted with an inhibitor chip which had the ability to control their minds. The Kaminoans knowingly implanted this chip on new clones in production under the guidance of Dooku and Darth Sidious, who was in fact Sheev Palpatine.

Order 66 was prematurely activated with trooper Tup, leading him to kill General Tiplar.
During the Battle of Ringo Vinda, Tup entered a trance-like state, and killed General Tiplar. After this, Fives tried to investigate this for himself, but ultimately found himself on the run, and even tried to kill Chancellor Palpatine, when the Chancellor revealed the truth behind the tumor. Despite knowing the truth, Fives was unable to tell Anakin Skywalker and Captain Rex, who were with him in the end, about the conspiracy or the Supreme Chancellor's involvement before being killed. The Jedi Order accepted the story that it was a virus that caused Tup and Fives' behavior. Later, Kix tried to investigate it for himself, but was ultimately captured by the Separatist Alliance and placed aboard the Obrexta III. The ship eventually crash-landed on Ponemah.
Towards the very end of the Clone Wars, the Outer Rim Sieges were taking place and all of the Jedi and Clones were spread out throughout the galaxy protecting the vulnerable worlds from Separatist oppression. Palpatine used this chance to get his plans in motion. Following the Battle of Yerbana, Obi-Wan Kenobi and Anakin Skywalker met up with former padawan Ahsoka Tano and Bo-Katan Kryze who wanted the support of the Republic to mount a siege on Mandalore, with intel that Maul was back on the planet. While this was happening, General Grievous invaded Coruscant and Master Shaak Ti was sent to protect Chancellor Palpatine. Word reached Obi-Wan and Anakin and they departed to aid in the defence of the capital world. On Coruscant, Grievous managed to capture the Chancellor and by the time Kenobi and Skywalker arrived the Separatist and Republic were in battle on and above the planet. Having promoted Rex to Commander, Anakin sent half of the 501st with Ahsoka and Rex to Mandalore where the Siege of Mandalore took place. While this was going on, Anakin killed Count Dooku on the Invisible Hand and rescued the Chancellor from the Separatist. Yoda, Obi-Wan and Mace Windu began to sense the upcoming wraith that was about to take place and Anakin was assigned by the Jedi High Council to report on the Chancellor's doings. Obi-Wan was sent to Utapau to find and defeat General Grievous and hopefully put an end to the Clone Wars. Ahsoka and Bo-Katan successfully defeated Gar Saxon and Death Watch on Mandalore and captured Maul, taking him into Republic custody.
After spending time with Palpatine, Anakin realised that he was indeed Darth Sidious and went straight to Mace Windu to report this new development. Mace took some of the only available Jedi Masters, Kit Fisto, Saesee Tiin and Agen Kolar to arrest Sidious for treason. Sidious killed all the Jedi apart from Windu and entered into a longer duel with the Jedi sword-master. Mace defeated Palpatine and cornered him to a wall as Anakin arrived. Anakin attempted to stop Mace from killing Palpatine and cut of the Jedi's arm in the process. Sidious used force-lightning to throw Mace out of the building to his death many levels below. Sidious continued to appoint Anakin as his new apprentice - Darth Vader, ordering him to go to the Jedi Temple with the 501st and massacre the Jedi there. Palpatine then decided it was time to activate Order 66.

To be added

Aayla Secura[]
Aayla Secura was participating in the third Battle of Felucia with the 327th Star Corps when Sidious contacted Commander Bly and the clones lined up and shot her multiple times. She sensed their treason only just before it happened but didn't have enough time to react and was killed.
Stass Allie[]
Stass Allie was stationed on Saleucami during the Siege of Saleucami and was on a BARC speeder scouting with her troops of the 91st Mobile Reconnaissance Corps. Commander Neyo and another trooper on a speeder fell behind and opened fire on the Tholothian Jedi Master, killing her instantly.

Ki-Adi-Mundi was leading the Galactic Marines on Mygeeto when Commander Bacara recieved the order from Darth Sidious and while they were still fighting Separatist forces on a bridge, the troops lined up and began to fire. The Cerean Jedi Master sensed the Clone's betrayal and turned around and even managed to deflect a few blaster bolts. However there were too many Clones and they managed to break through his defences due to their numbers and the fact that they caught him by surprise and he fell.
Plo Koon[]
Plo Koon was leading a starfighter assault on Cato Neimoidia when Order 66 was issued. The Clone Pilot commander Jag ordered the execution of Master Plo and they proceeded to shoot his starfighter out of the sky, killing him immediately.
Jaro Tapal[]
Master Jaro Tapal was aboard his Venator-class Star Destroyer above Bracca, about to leave for Mygeeto to aid Ki-Adi-Mundi when Order 66 was issued. Tapal managed to detect the initial betrayal and killed his Clone Commander. He made it to an escape pod with his apprentice Cal Kestis but was shot multiple times while entering the pod. As he died he gave his lightsaber to Kestis and told him to await the orders of the Jedi Council.
Depa Billaba[]
Depa Billaba and her apprentice Caleb Dume were on Kaller during the Outer Rim Sieges. Billaba sacrificed herself so that Caleb could escape. Caleb went onto become Kanan Jarrus, Jedi Knight and key member of the early rebellion against the Galactic Empire.
Cin Drallig[]
Cin Drallig was present at the Jedi Temple when Anakin, now Vader, arrived. Drallig and a few of the padawans faced Vader but were ultimately destroyed by him.
Bene[]
Bené was in the temple and fought with Cin Drallig but was killed by Darth Vader.
Whie Malreaux[]
Whie Malreaux was also killed fighting alongside Cin Drallig by Darth Vader.
Zett Jukassa[]
Zett Jukassa survived the Jedi Temple invasion for a while before trying to make it to Senator Bail Organa's speeder who had landed on a landing pad. He was ultimately killed by Sergeant Fox before he could reach safety.

Aftermath[]
The enactment of Protocol 66 ensured the Jedi Order's destruction. Therefore, the Galactic Republic transformed into the Galactic Empire.

Kanan Jarrus would eventually become a remarkable figure in the fight against the Galactic Empire.
Only a few Jedi survived the onslaught of Order 66. During the Empire's subjugation of Mon Cala, Jedi Ferren Barr was able to hide in Dac City, posing as an advisor to Lee-Char. Barr would be confronted by several of the Inquisitors and their Troopers, who he noticed were clones who never had their inhibitor chips activated. Barr then mind-tricked the troopers into executing Order 66. The troopers attacked the Inquisitors, because they were former Jedi. The Tenth Brother, who was formerly Prosset Dibs, was killed in the firefight that followed. On Mandalore, former Padawan Ahsoka Tano and Clone Trooper captain CT-7567, who had removed his control chip prior to the event, faked their deaths and went into hiding separately. They would never meet again until the early rebellion against the Empire. Padawan Caleb Dume's master, Depa Billaba, was killed by Commander Grey, and the clone troops pursued Dume. On Lahn, Grey began to see the truth, realizing that something had taken their free will during Order 66, and sacrificed himself to save Dume from the clone forces trying to kill him. Dume renamed himself Kanan Jarrus, and eventually got work with Hera Syndulla. The two worked together on many occasions, and eventually formed the Spectres, a rebel cell based on Lothal.
